FOR SURE he knows and even IF (and thats a biiiiiiiig big if) he has his eyes closed for like a nanosecond, what matters is that he knows Sukea is Kakashi or Kakashi is Sukea (unless hes REALLY good at hiding his confusion where Sukea went and Kakashi comes from 
) so basically he has seen Kakashis face and KNOWS ABOUT THE BEAUTYMARK!
And how could we even FORGET Teuchi and Ayame. And also THIS:
Does Shikamaru know or does he not? It appears as if he does! Hes the only genin that wasnt fighting…
